Modeling transcriptional regulatory networks.

چکیده
Developmental processes in complex animals are directed by a hardwired genomic regulatory code, the ultimate function of which is to set up a progression of transcriptional regulatory states in space and time. The code specifies the gene regulatory networks (GRNs) that underlie all major developmental events. Models of GRNs are required for analysis, for experimental manipulation and, most fundamentally, for comprehension of how GRNs work. To model GRNs requires knowledge of both their overall structure, which depends upon linkage amongst regulatory genes, and the modular building blocks of which GRNs are heirarchically constructed. The building blocks consist of basic transcriptional control processes executed by one or a few functionally linked genes. We show how the functions of several such building blocks can be considered in mathematical terms, and discuss resolution of GRNs by both "top down" and "bottom up" approaches.

متن کاملElucidating MicroRNA Regulatory Networks Using Transcriptional, Post-transcriptional, and Histone Modification Measurements.
MicroRNAs (miRNAs) regulate diverse biological processes by repressing mRNAs, but their modest effects on direct targets, together with their participation in larger regulatory networks, make it challenging to delineate miRNA-mediated effects. Here, we describe an approach to characterizing miRNA-regulatory networks by systematically profiling transcriptional, post-transcriptional and epigeneti...
متن کاملUsing Boolean networks to model post-transcriptional regulation in gene regulatory networks
Gene regulatory networks (GRNs) model some of the mechanisms that regulate gene expression. Among the computational approaches available to model and study GNRs, Boolean network (BN) emerged as very successful to better understand both the structural and dynamical properties of GRNs. Nevertheless, the most widely used models based on BNs do not include any post-transcriptional regulation mechan...
متن کاملAnalysis of Functional Genomic Signals Using the XOR Gate
Modeling gene regulatory networks requires recognition of active transcriptional sites in the genome. For this reason, we present a novel approach for inferring active transcriptional regulatory modules in a genome using an established systems model of bit encoded DNA sequences. Our analysis showed variations in several properties between random and functional sequences. Cross correlation withi...
متن کاملIntegrated Regulatory and Metabolic Models
This chapter describes how to reconstruct functional metabolic and transcriptional regulatory networks, as well as the modeling approaches that allow for simulation of network behavior for networks separately and for networks combined. This process is placed in the context of model-driven biological discovery, and is illustrated with a detailed case study. In this study, a genome-scale model wa...
